His location will be marked on a map by an L emblem, just like his workshop was in AC2. When you get there, look for the glowing bench and sit down. He'll show up. His icon reappears periodically throughout the game.
After you have all of the weapons he can make and the parachutes, I'd suggest still sitting down to talk to him whenever you see his icon I won't spoil it, but it's the only time you ever see Ezio stare straight at the "camera" and smile. But don't touch his gondola. Any interaction with the gondola will fail the memory. Eduardo will paddle his gondola into a tunnel that takes him by some guards. He gets a free pass through the gates, but you'll have to find more creative ways to progress. Start by killing the guard on the nearest landing and then climbing to the rafters overhead.
You can use the rafters to pass over the gate that closes and continue following Eduardo's gondola. You must get ahead of Eduardo. The path doesn't branch so you can't get lost.
To get full synchronisation, you have to manually open one of the first three gates Eduardo encounters. Get ahead of Eduardo, assassinate the guards that would open the gate, and then open the gate by yourself. Stick to the rafters as much as possible, but know that you aren't completely undetectable.
You'll need to perform some assassinations to get through the tunnels unseen, but you'll always want to go back to the rafters immediately. Eventually, Eduardo goes through a gate you can't and you need to find a nearby platform with a wheel crank switch. Hit the switch to open a door, go through the door and climb a ladder just inside the doorway to the right.
Continue to use rafters and assassinations to progress. After finding a second wheel crank, you'll enter a tunnel outside a dry dock. It's okay to be spotted now so go out and kill all the enemies. A ladder next to the tunnel exit will get you to an upper level with the blueprints you need to destroy. Another wheel crank switch in the northeast corner of the dry dock reveals a platforming path to the highest levels in the area.
Watch for a few more guards and follow the waypoints to a final switch. Now you're on a boat with a cannon that you need to use in order to take down a series of Borgia ships. The ships fire back, though, so evasive manoeuvring is required.
I'd suggest coming up alongside the enemy ship with momentum. Switch to cannon controls and quickly take out the ship's three sails you can ignore the enemies shooting at you. When all ships are destroyed, the memory ends. Destroy the Naval Cannon. Full Sync Requirement: Use a smoke bomb to stun the Overseer. When you've spotted him, the Architect moves west. Stick to the rooftops to avoid being detected and meet the Architect behind a building to the west.
Beat him up. A waypoint appears on your map and guides you to a building south of the massive wall bordering the village. Hug the cliff to the west as you run south toward the wall. Climb to the top of a building in the southwest corner against the wall and you can make a running jump to grab onto the top part of the wall.
Climb over the wall and make your way to the blue map marker.
